What you can do are things like solve the schrodinger equation for the case of a nucleus with the amount of electrons equal to the charge of the nucleus(and that is ignoring relativity, which makes things way harder) and extrapolate that adding more electrons will just fill up the higher energy levels, which gives you the periodic table and other heuristical things. This is what gives you the highschool chemistry picture of what is happening. You can go beyond that, but the difficulty of actually doing anything from first principle becomes insane. This is why people want to do things like build quantum computers, because those provide good tools to just solve big quantum mechanical problems in basic chemistry numerically.

We create these models of the atoms based on our observations... which we then use to predict new observations. But the primary part of their creation is the observations, not the atoms themselves.
