The characters had over the top personalities and where insane, they could hold a conversation for more than a minute and had maybe a few screws loose. Now you have things like Medic making deals with the devil and using baboon hearts to turn half the team in to abominations, Sniper going to the lost city of Atlantis to find his dead parents and Soldier and Pyro pretty much being unable to tell the difference between what is real or imagination.
Plus the back story of what R.E.D. and B.L.U. ended in a horrible mess in my opinion. It was just way to over the top and specially stupid when it turns out a big reason they make those industrial complexes was because they got tricked in to making gravel.
I think the game and the lay out of everything made more sense with the less we knew than with the more, specially with how the current canon is. They can still make the game funny but TF2 has gone in to the LOLRANDOM, borderline meme humor where a dedicated team of writers trying to force jokes out of their butts.
