Nolan is still less evil than Homelander. Every thing Nolan did had a purpose and was out of a sense of duty and was more "noble" than than anything Homelander did.
The best way to describe it is this.
Nolan is a Man who does what he feels he has to do.
Homelander is a child that wants to do whatever he wants and be loved.

There is no nobility in beating your son to near death because he didn’t want to kill people with you. Even Homelander knows that.

That's the conflict in Nolan's head. His love for his earth family vs the love and loyalty he has for his species.
When Mark went against him he tried to see him not as his son but as an enemy of the Viltrumites, but even has he beat his son into a bloody pulp his love for his son won out.
I'm not saying he's father of the year, I'm just saying although he's done fucked up shit, he's still a more noble and "honorable" character than Homelander.
