-the girl asks if Bruce really is her dad and her mom answers it has to be him, which means something completely different once you realize there are two prospective fathers.
-the joker's actually nice to the girl, by his own warped standards, and justifies the parts where he's mean or scary by saying his own dad was the same and it made him a better man.
-the joker says to Harley the girl reminds him of someone and it is implied that's why he lets her get away with so much of the stuff she does.
-If you haven't read the first volume, the joker's golden rule is that he's the only one allowed to make jokes. There's no such thing as a first warning, if he tells you the rule he kills you right after that. So it is a really big thing that he didn't kill the girl for the "you were a girl too?" thing in volume two.
-Alfred actually does a DNA test and shows the result to Bruce, but all we get to know is "the result is not going to please you".
-Batman's final thought in the first part, adressed to the joker, is "Do you even know who she really is?" (and since the joker's known from the beginning she's supposed to be Bruce's daughter, it cant be that), which you can answer with his final thought in the second part, "he knows", which you could think is related to him having figured out Batman is Bruce but can also mean "he knows who she is".
