There was some great discussion going however there are no logical (us IRL humans repeatable) reasons presented in the X-men universe why humans hate mutants.

Saying magical hive mind bacteria, mind control humans into hating mutants is admitting there are no good sane reasons for the mutant hate in marvel.

Did the writers ever present a alien ideology justification

Its ok if they do however I'm not aware this was ever presented.

All the monologue are full of illogical jumps.

Also the metaphors are botched.
The real debate about mutant super powers should look more like the gun debate.

The debate would center around this right VS left issue.

Why not? Its a extremely effective way be superior in hand to hand combat.
Criminals love it because they can kill their enemies or if they get jumped in prison, actually the enemy needs to work round the fact that contact is deadly for them.
Governments love it because they can recruit super assassins and agents like Rogue.
