Most supervillains fall flat because in comicbook land they are never allowed to accomplish their goals so they come off as impotent over time. Doom isn't going to be allowed to run the planet, Lex isn't going to kill Supes. But Mags... his fundamental goal is (was) to cause a human/mutant race war, and every time he stirred up trouble, every time he and the X-Men fought and tore up a town or military base, the likelihood of that race war bumped up one notch. Didn't matter if Mags won the battle vs the X-Men, he was slowly but surely moving towards his larger goal.
I'll add another villain I liked, a single time. There was what I think was an X-Factor annual that had Apocalypse and the High Evolutionary fighting each other over the fate of the Moloids race (Mole Man's yellow henchlings). HE had brought in a team to exterminate them all as a genetic dead end, Apoc didn't disagree in the actions as much as the supposition, one of the Moloids displayed mutant powers while under attack and fought HE's soldiers back. Apoc didn't care less about the Moloids, he liked that the chaos and death provoked growth and chastised HE for being so narrow-minded. It was the best I'd ever seen Apoc's philosphy displayed, it helped to hold him up to a somewhat similar but in some ways entirely-reversed ideology to serve as a contrast.
After that... Apoc has been a generic boor.
