When you see the concept art, you realize that much of it (see The Incredibles, for example), is initially done as 2D.
It's just not a large market (see things like Kubo, or Caroline, or Paranorman) to do anything other than full computer, especially given that Dreamworks Animation just proved theatrically they could source it out on the cheap the same way WB Animation does to Korea, etc., and the Simpsons have done for years.
