Gendo very clearly did it to reunite with Yui, which ran contrary to SEELE's goals (whatever those might've been. It wasn't clearly stated what SEELE wanted to do with Instrumentality, but presumably they would've wanted greater power and immortality, or maybe they just feared he'd only unite himself with Yui and leave humanity on its own.) And both Gendo and SEELE are racing against the Angels, who also want to initiate Third Impact, but most assuredly will do so at the cost of all humans so they can reclaim the planet promised to them.
Basically, it was a scramble for control when it came time to decide who would sit on top. But Yui/Unit-01 had different plans, and uplifted Shinji in a bid to make him happy. When Shinji used that power to tang all of humanity, SEELE was mollified somewhat, because at least part of their plan (immortality through unification) came true.
Of course, that relief was premature, since Shinji reconsidered and decided that a strong enough will should be able to leave the collective.
