Also since they come from the subconcious, it's not a bad assumption that they already come with those organs "built-in", though that still seems impossible if the child never saw anything about that.
Though, considering they are made of pure magic and arise from the clueless mind of children, I think it is simply something else.
IFs are basically arbitrary and subconcious traits grouped together into a simple minded character. They're made of pure imagination, so they can do anything if you tell them they need to, like eating, sleeping, etc. Let's just say some IFs need to use the bathroom and some don't, and that's a common enough trait to make a bathroom for them.
To answer these types of questions, you would have to check how a real life IF is like.
Also, you guys are completely ignoring the fact that the humans in that mansion use the bathrooms too.
