The point is that Gemkind in general is a world destroying bunch of assholes. That's what pearl meant. We as in Gems, not Crystal Gems.

Likely, she had a moment of sentiance and WASN'T one of those angry homeworld gems that would instantly kill humans or the CGs. I don't think the same thing would happen for every corrupted gem they unbubbled.
As for the beetles, they clearly bubbled them for their own good. Big Bird was after the Heaven Beetle in Giant Woman. Garnet probably future visioned that it was in danger and decided it'd be safer to get both of them and keep them in the Temple.
Finally, Lapis was a prisoner of war. She's clearly powerful but didn't want to fight for Earth. No way the CGs (as in the army, not Pearl/Rose/Garnet) could have let an asset like her return to Homeworld, so they ganked her at the Galaxy Warp.
Bubbling is clearly a kind of stasis, rather than a concious prison like Lapis had anyways.
