The Powder Vi had in her head was incredibly idealized id imagine, simply because of her guilt. Vi wasn't there to see how Jinx changed over the time skip. She tried to reconnect with her and remind her that they are both sisters and that she wont abandon her.
I don't think she outright abandons her either, not in the way Act 1 Vi did. I felt her actions at the bridge scene made sense. She had no idea where Powder was and Ekko got shot with Cait being held at gunpoint. The entire reason they were there is to get the gemstone to Jayce.
Obviously, Jinx sees this as abandoning her because she has severe attachment issues, but from Vi's perspective, I'd imagine finishing their mission and making sure Cait and Ekko don't die took more precedence, especially since she had no idea where Jinx was.
