Just say a lot of Supers had begun refusing to do work during the tirades and legal battles against them, as some sort of protest. That way, she could have been more upset that 'Heroes valued their personal lives over the safety of civilians.' or something along those lines and it still goes with the mindset that 'it makes people too reliant on Supers'
When she brainwashed the heroes, she could have had some of them go rouge and attack the politicians on the boat (say it was their revenge for having to hide who they are) and had some of the other heroes just abandon ship to fend for themselves, showing that reviving the Super Program was pointless since it only put civilians faith in protectors who wouldn't protect them. It'd even go along with the governments complaints in the beginning, arguing that the Incredibles did more damage trying to save that would cost more to repair than if insurance just reimbursed the city for the attack.
The movie had a lot of problems outside of just that, like what they did too Violet throughout the film and making Jack Jack too cartoon-y (in a bad way), but the villain's ideals/plan was the biggest flaw within the movie.
IIRC the movie was supposed to get at least another year in development, but because Toy Story 4 needed more time, they swapped the release dates and rushed Incredibles 2 out the door. I wonder how much that would have helped?
