First off, the production time is typically longer and more complex than making a live-action production and depending on budget, easily more expensive. Secondly, it's usually meant for children.
So, what we have here is something takes years to make for an audience who likely won't care for long. As such the creators don't plan on making a very long series and when it does happen that more than two seasons are ordered, they won't really be prepared for it and fumble for ideas.
