If things were reversed (as they often are in more common fantasy media) with humanity pogrom'ing the magic users and screaming 'Gas the knifes, race war now' while forcing the dragons and elves to live in a continent sized reservation; people would condemn that, the theme of the show would be 'Humanity has to learn to accept things different to them and shit'
Now we have the reverse and...humanity is still in the wrong? No. Apply the ethical standards consistently or stop pretending to have them and straight up admit you're one of those fruity 'Mother Gaia bleeds, humans are a cancer ;_;' bastards so we can all ignore you, you god damned death cultist.
And that situation wouldn't even have the class dynamics undertones of Dragon Prince; humanity driving out magic users because they're 'bigots' often more translates to 'humanity is driving out these bastards because one of them can waggle his fingers and take out a village, they're born with this ability and it makes them inherently dangerous'
The real question then becomes 'Does someone being dangerous justify their being exiled for the safety of all' Which is a sort of reasonable question, there's a discussion to be had there. I'll always say no, but that's my personal opinion.
What we have here is 'The magic users drove out the non-magic users for daring to find their own magic after being treated like lesser beings for centuries, when their other option was starve in the dirt'
A comparable question here would be 'Do the peasants have the right to revolt against a tyrant king when he and his have just invented the gun?'
And the answer the Dragon Prince comes out with is 'Nah, the King being in charge is part of the natural order of things, starve in the dirt like good plebs or you're corrupted, degenerate and deserve everything that happens to you'
Which is an impressively fucked thing to teach kids.
