Asexual reproduction is a thing. Being born pregnant is also thing. The bigger question is how the omnitrix's DNA bank allows for sentience. Like, I'd grant Ghost Freak consciousness on the molecular-chain level. But then there are these episodes with Benwolf and Big Chill where the aliens somehow activate on their own.

If I’m remembering right, the Omnitrix doesn’t just make an exact clone of the genetic donor, but rather takes a sampling of DNA and extrapolates how the best choice of genes will turn out if given a good life with a perfect diet and killer excercise regimen.

So I think it’s more of a case that it was “time” for Big Chill to be pregnant based off of the genes provided to the Omnitrix, and the simulation it was “living” in.
