No-one really gives a shit about say, Tony Stark being superior to them because he basically fills a niche no-one else can, he isn't mass displacing anyone with his intellect because he is just 1 man. Mutants on the other hand live on Earth and are basically the 'next step' in Human evolution, apart from a few 'bugs' (like physical deformations, powers so shitty they are basically a birth defect, powers so unbelievably powerful they actually can destroy cities, maybe even the planet by accident) mutants are superior in almost every way to Humans, in a sense they are basically 'upgraded' Humans.
Fact of the matter is, due to Mutants powers being so versatile (being a mutant is basically rolling a random power on the superpowers wiki) eventually all of the top positions of power in society will eventually be occupied by a mutant if there was any form of meritocracy at all.
People can hate Hulk because he is a rampaging monster, or Dr Strange because they believe sorcery will annihilate the planet, but Mutants pose a more long term, 'inevitable' threat of extinction not through genocide or violence, but just being out-bred.
I mean it would make sense that people could have such vitriol towards even the most peaceful of mutants and hate them more then some super villians. It's because a super villian may try and kill you with intent, but mutants could very well replace Humanity just by existing.
