Like for one thing, gems are truly immortal to the point where it's kind of detrimental, in that even broken into shards or ground to dust isn't quite enough. They're probably the template the Philosopher's Stone was based on, except Father could never figure out how to make the stolen life force form a self-sustaining loop like gems (he also couldn't figure out how to generate a hard-light form, instead appearing to brute-force it by generating mass, but that's more a lateral move because while it's less energy effective, the homunculi can take way more punishment than gems).
If the gems don't actually have some kind of "don't pay attention to me" field, I'd imagine unscrupulous alchemists would be trying to create gem-organic hybrids, only never being able to succeed (the increased danger could force the Crystal Gems into having to try a lot harder, leading to increased effectiveness and also ruthlessness).
