I'm thinking, for the Funky Phantom, that he left home and his wife and infant, to fight in a war he didn't really support, that is, the War of Independence. Then he got split from his group, got spotted by a few Loyalist scouts, and chased into the mansion and into the clock with the mansion-owner's cat, dropping some identifying article. Over the next 200 years, while he couldn't get out of the clock, his noises, and the fact that it's known that a soldier did disappear in the area, did create ghost stories about the mansion.
Later, the two twins, descendants of his and huge fans of the Scooby gang, decide to investigate their ancestor's disappearance and the ghost stories, hoping to find some bones. They end up finding him and convince him to help them become great mystery solvers, like their idols, and to impress the girl they both like, which he happily does, as a way to act like a father when he couldn't be there for his actual child.
Also, their dad is dead and they lose the dune buggy, and trade it in for some bikes, since they get aged down a bit. And they exclusively look for real ghosts, which they only find due to their ghost, and not due to any actual deductive skills.
