Near the end of the series we learn that Cluemaster is actually the mastermind behind the entire plot behind Batman Eternal
Just that someone just as obvious was funding him. Anyway, Cluemaster gets murdered by said villain. Steph's mom bails out of Gotham and Steph. She lives on the streets till Catwomen (Selina and darn it I'm forgetting the other gal's name who subbed for Selina when she was crime lord of Gotham) find and mentor her.
After the Catwoman portion she decides to live with Harper/Cullen Row and that leads into Batman & Robin Eternal.
