The Justice League should have their headquarters in Atlantis or somewhere else deep underwater in the DCEU.
As for the others...I don't think Superman himself works in the universe itself PERSAY. He can work but a lot more thought and energy needs to be put into it. Maybe don't have him in the JL but let him be an ever-present figure in the universe? The protector of the entire universe who occasionally has to leave for long periods of time due to other worlds being attacked by cosmic enemies.
Batman shouldn't be in the JL in the DCEU. I think having him take on the role of being a purely mythical creature of Gotham would be best. Start him off as being completely solo and eventually have a Batman/Superman buddy movie where they become bros and save the planet from a huge threat.
