If you have a highly intelligent, organized criminal like a Kingpin, Luthor, Black Mask, Penguin, or the Falcones?
Taking out guys like them is what creates a dangerous power vacuum.
Because men and families like those can be negotiated with. Other villains bow to their authority in the city (Some more than others). They are feared and most of the lower tier criminals don't want to cross them.
Take them out, every two bit crook will come out of the woodwork and try to fill the void.
But the Joker is a wildcard. He isn't authority and order. He is Chaos. Nobody is going to clamour to fill his shoes when he bites it. Most criminals would probably be happy they don't need to worry about that asshole anymore.
