He stabbed Rachel because she was about to go full Phoenix and basically told Logan to his face that the only way to get her to back down was to kill her. It was a deliberate callback to The Dark Phoenix Saga, where Wolverine's hesitation to kill Jean when he had the chance caused her to go full-Phoenix and genocide an entire planet's worth of people.

He wanted to do the same thing with Hope Summers, Kid Apocalypse, and kid Cyclops. Everyone shits on murderCarol for Civil War II (with good reason), but Wolverine goes around wanting to murder children who haven't done anything wrong yet! It isn't even like someone with precognitive powers has said they are going to do something evil... no, Wolverine just decided they might become bad, so snikt time!
At least Rachel had a good reason for trying to sanction Selene. She's a psychic vampire who has lived hundred of years at the cost of a few people's lives every so often. And his argument that is wasn't a fair fight is bullshit. How many times have we seen Wolverine stab someone in the back? How many of the X-Men other than Rachel has Wolverine tried to kill?
