So does this scene even make sense anymore considering she knows Pink Diamond was a horrible person to lied to everyone and Pearl is basically programmed to like her? Why would Pink Diamond as Rose be ashamed of her freakout over the Lion being kept from her?

When Rose was a complicated but pacifistic military leader this would make sense. But know that we know that she was an evil cunt that even got Pearl, whose programmed to like her diamond, to regret the whole "Rose Quartz" scam considering how little it accomplished, and then later dumped Pearl for Greg selfishly, why would what she thinks about her freakout matrer to her?
