One way to conceptualize colors is HSV: hue (red/blue/green), saturation (how gray/brown/dull a color is) value (how light/dark a color is). The hue is often conceptualized through the help of primary colors (red/yellow/blue to simplify).
To make a selection, you can evaluate your potential choices following those three dimensions. For instance:
Hue: Given your selection, the left beads are reddish, the right beads are yellowish: the third thread is the most blue-ish, so this will gives you the primaries (so to speak).
Saturation: A too saturated thread (1, 2, 5, 6) might be distracting: perhaps emphasizing the beads would be more appealing. 3 & 4 are less saturated (less gray-ish) that the bead.
Value: The third one will also give you a different kind of value, while the fourth one is closer to the yellow beads.

This was a very mechanical process. Another one you may want to choose would be to look at flowers, sunset, etc. and see what kind of colors Nature choose to create most harmonious designs.
Obviously, you can also evaluate colors selected by Nature with HSV; that is, blend the two approaches.
