Essentially becoming UN military agents would get them tied up in geopolitics and economics, not the best status for a small group of superheroes meant to counter special threats. The fact that these governments have been bombing children for decades but can't make way against terrorists proves these are separate matters and should be handled separately. "Accountability" and "oversight" from people who don't have to fight wars themselves, can't do shit about science fantasy stuff, and have none of two things applied to them makes absolutely no sense. Essentially gimping the Avengers.
The comics angle was way more nuanced because it kind of tackled the very angle of vigilantism, superhumans, and their historical relation to the Marvel Universe, even if the story wasn't handled perfectly. Not only does the comics universe have way more reason to want the Iron Man side due to the general happenings of superpowered individuals and concepts there, but the registration is widespread, not just about the status of some team, and focuses on secret identities, powers, tech, mutants and what not, something that doesn't only apply to one or two characters like in MCU where everyone is a public figure with a sign on their house.
