There's no reason Superman couldn't build an unescapable prison and then just dump Joker in it with food and water dispensers.

There's no reason the governments of earth would be so lenient on the Joker to begin with.
People are always like "why don't these supers kill??" and completely ignore the society and system that keeps allowing all that to happen.
Batman and Superman shouldn't be shouted at for refusing to kill, their world should be shouted at for letting live the lunatics with a bodycount in the millions.

Superman in the Injustice universe was completely justified in everything he did, up until he killed Green Arrow. How is killing Joker, toppling dictatorships and taking the Arkham Asylum inmates to a more secure location that wasn't the revolving door prison of Arkham a bad thing?

If Batman had been willing to stick with Clark and didn't just abandon him and refuse to help him because he killed a bad guy. Maybe things would have been different.

In any comic book that isn't an origin story like Batman Year One or an ending story like All-Star Superman. The status quo of Supervillains breaking out of Arkham or getting released to cause havoc again hasn't been going on long enough for the public to start demanding reform. And because Superhero comics always have to keep going on forever they never do.
