Do you mean notable examples of executive meddling or examples of executive meddling where it was actually a good thing?
If it's the latter, best I can think of is that it was the higher-ups' idea to add the logo to Danny Phantom's costume, which I think looks better.

Dear Lord 1998-now is the worst era for Warner Bros in Animated Movies they didn't even understand the concepts of animation I heard they rushed Quest for Camelot and Osmosis Jones was suppose to be a pg-13 movie and then 11 months later created Ozzy and Drix and told to the creators and writers to start all over again...What the actual fuck!?!

It was the Spider-Man episode onwards. Granted, the Spider-Man episode was still the same writing crew, but they replaced Josh Keaton with Drake Bell. Everything after that went full Jeph "Kids can't understand storyarcs/only focus on Captain America, Hulk, Thor and Iron Man cause those are the characters kids like" Loeb.

During the episode Applebuck Season, the writers initially made it so that Applejack hits the trees with her head, making her dumber as the episode progresses. The higher ups wanted it changed so that she kicks the trees instead and gets derpy from tiredness. This was a good decision, because who the fuck headbutts trees to get apples?
