confused and upset new comic reader

can someone please explain to a newcomer to comics what the heck's this is about?
i bought JL dark because it looked cool in my comic book store and i was interested in the idea of an alternate JL team that did magic stuff
however as i started collecting all the comics in the run i discovered issue 4 is actually the third part to a critical story arc in the series
but when i looked it up the issues aren't in JL dark issues but all over he place:

1. JL: Dark #3 (introduces set-up)
2. Wonder Woman/JL: Dark #1, Witching Hour Part 1
3. Wonder Woman #56, Witching Hour Part 2
4. JL: Dark #4, Witching Hour Part 3
5. Wonder Woman #57, Witching Hour Part 4
6. JL: Dark/ Wonder Woman #1 (???), Witching Hour Part 5

what the hell?
why is it all over the place? i have to go to an independent issue from my JL: Dark, then to a ww comic, then BACK to dark, then AGAIN to WW, and then ANOTHER independent issue which is also confusingly marked issue 1 (but the titles are switched?)????
this also seems like a massive inconvenience for anyone collecting wonder woman
why do comic companies do this?
is there a good reason?
am i missing something here?
