Since we already know so little about Jupiter's atmosphere, if anything the astronomical community was hoping to learn something about the way Jupiter's atmosphere works as opposed to observing the long-term effects on what's already known about it. All we know are the spectroscopic differences before and after SL9 and you can read more about those in "HST Spectroscopic Observations of Jupiter Following the Impact of Comet Shoemaker–Levy 9"
