Some places in your body, such as your epidermis, testicles/ovaries, stomach and brain your normal immune system cannot go, or they'll damage the tissues excessively. These are areas either normally kept completely sterile, such as your testes and brain, or hold large amounts of microbiota, such as your stomach and skin.

Certain viruses essentially "hide out" in these areas, as they can avoid the somewhat meager alternative inflammatory response which has to replace the normal immune response. COVID can also do this, it essentially hides in your brain, multiplying and causing inflammation, this is what long COVID is. Ebola was also found to lie dormant in the infected's testicles, so it's actually fairly common.

In people with high enough viral loads the chance of the virus' genome reverse transcribing itself into some cells through their LINE elements becomes pretty high. If that happens it'll lie dormant in those cells until the gene starts to express and viruses lyse out of them, the immune system kills them, or the cell goes through apoptosis. This is likely what causes long covid
