Cyanobacteria first emerged, breathed out oxygen into the ocean. This oxidized the the iron that was in solution in the ocean and precipitated rust onto the ocean floor. It didn't happen in later eras because the presence of oxygen in the atmosphere and ocean meant that iron could no longer accumulate in solution in the ocean as it did in geologic history before cyanobacteria.
