I planted lemons, Persian limes, and pomegranates.

All of them germinated and grew a bit, but then stopped.

Why is that? I am fertilizing them and keeping the watered. Also, we are at the end of Summer where I live, so it’s not climate related.

I really wouldn't worry too much though, it's very common for trees to slow their above ground growth by summer's end.
Growing fruit trees from seed requires a lot of patience.

Try watering them less often, check for pests under the leaves, look up symptoms of nutrient burn, look up the nutrient requirements of each in case they need a specific nutrient that's not available in the fertilizer or the soil you provided, transplant them in larger containers if the roots are visible on the bottom of the cups, and if none of that works then it's probably just a natural slowing of the growth rate. They look healthy other than the discoloration on the leaves so my bet is pests or their growth rate.

Look at the sides of those cups anon, do you see significant root growth?
I just see algae.
Take a plant out of a dark container and it's roots tend to be concentrated around the sides.

They get 13 hours of daylight and at least 6 of sunlight everyday. As for the soil temp, I can't tell you, but our daily highs have been above 30ºC throughout summer.

I know what you mean. When I transplanted my tomato plants to the pot where they are now, I could see the roots crammed by the side of the plastic cup. You've made a good point about that. I'll cover the edges of the cups with masking tape and see what happens.

I completely disagree with opacity being an issue. The reason you find roots around the edges of opaque containers is because you can't see them growing to indicate when you should transplant them. Pic related is a toothache herb that I'm growing in a clear bottle. The size of the plant at maturity would cause it to become root bound in this container, but the algae growing in the soil is providing plenty of oxygen to the roots and should prevent that. Algae is only an indicator of over-watering and even then only when it grows on the top of the soil.

I can only assume this is a phase, the growth spurt happens and waits.

Make sure there is holes at the bottom of the cup.

Keep them out of direct sun but near lots of sun.

Do not over fertilise. If you've done this, stop for 2 weeks.

It's fine for plants to be root bound to an extent. It becomes an issue when the plants start looking water stressed, OP's don't, or if you are putting the trees in the ground. Root girdling is a bitch.

Got to be careful with direct sunlight on saplings. In the wild they have canopy shielding. They're not equipped with deep roots to reach water tables deeper below in the soil neither. It will reap strong benefits from the sun, near direct rays. It's still heavily reflected sunlight it will receive, but not direct.

Wild meadow flower saplings for example still have faint shadows to protect them but the country they grow in doesn't face harsh powerful sun either.

You are correct on both counts. The other thing that can cause root rot is a lack of oxygen in the water or soil. I believe the algae helps to mitigate that in my case by acting as a sponge. Also, thanks for the compliment. Here's a more recent picture of the whole thing now that it's started to flower. The stems in the neck of the bottle have started growing roots from the humidity, but I'm not sure how visible it is in the pic.

They won't grow much bigger in such tiny cups. The growth is regulated by how much roots they can grow; trees are dwarfed on purpose by restricting root growth.

The most suitable plants are flood tolerant plants or plants that like a bunch of water, but as long as you're paying attention to the moisture level you should be able to grow almost anything in closed bottom containers. Pic related are some chives I've started in the same way. I put some gravel in the bottom to give it a small reservoir and allow for better drainage, and I put a layer of charcoal on top of that to try to buffer any salts that leech out of the mineral matrix. I did the same with the toothache herb, except for the charcoal, but it's not very visible anymore because of the sediments that have begun to fill the spaces. I've also started basil, cayenne peppers, cutting celery, thyme, and catnip in the same way, but they're still just sprouts and not really worth a picture.

No problem. I forgot to mention that the root space is also very important. As a rule of thumb, the plants growth you see above ground is similar to the root growth underground, so in order to prevent your plants from becoming root bound to the point they die you'll either need containers large enough to accommodate the expected growth, or to choose plants that can be trimmed to size like herbs. The neck of the bottle can pretty much be ignored when you're considering when to trim your plants because the humidity and lack of CO2 prevents most leaf growth in the neck and encourages roots to sprout on those parts of the stems.

No you don't. Most plants won't grow bigger than what their roots can support. (and will always try to grow bigger when you try to keep them in check by pruning. The way dwarf trees are kept small is by grafting them on tootstock that grows poorly. The plant will try to grow big enough for its roots, so you will just end up woth disfigured plants if you try to keep them small by pruning.)

The roots will continue to grow as long as they're supplied with enough sugars from the leaves and haven't reached their full size. Trimming the plant limits the growth of the roots by limiting the sugar they have available. Grafting different rootstock onto it is a different story because those roots with have different growth characteristics and if the rootstock stops growing then the leaves don't get enough water and nutrients to continue growing.

You know it the wrong way round. Roots are limited by physical barriers. The plant grows to use what the roots can produce.
Trimming the plant will never be succesfull, it will increasingly more try to grow bigger, growing long, weak shoots at the expense of flowers and fruits. But when you restrict the roots (by rootstock or physical barrier) the plant will stop growing accordingly.

The idea that plants grow to fit their container and then just stop is wrong. The plant continues to grow until it dies from root rot, dehydration, or lack of nutrients.

Protip: it's doesn't work with fish either

No it isn't wrong. You are wrong. The plant grows as much roots as it can, then it grows to use up what those roots provide. Doing the opposite wouldn't make any sense, as this is a limitation that frequently occurs in nature, and it just isn't what happens. You water them too much if your plants suffer from root rot. Such as when you take a desert tree like almond or pistachio and irrigate it.
You can also see that most plants have two kinds of shoots - long ones, that grow when the plant is trying to grow bigger (you shouldn't see those in a mature tree much at all, it means you prune too much and nutrients are being used up for growing new wood instead of fruit) and tiny short ones, that allow for growing new leaves and flowers.

It happens with every plant. The only plants that can regrow without their leaves are the ones with tubers or taproots because those structures store the energy they need to regrow. Roots need energy to sustain themselves and even more to grow. Trim the plant and the roots go dormant to save energy because they're no longer receiving enough energy.

Fruit trees like yours will likely take years upon years to reach the size required to yield fruit and will grow slowly in non-ideal conditions (temperatures, sunlight, medium).

I clearly stated multiple times that I was talking about pruning leafy stems to reduce the production of sugars.

The roots of root bound plants can't adequately perform the gas exchange they need to keep the roots healthy. You could baby them and keep them alive for a while, but they will die prematurely.

They stopped growing, because their size is optimal for the resources their roots provide. And it's perfectly natural for trees to wait in such a state. Some may even have trouble geowing straight a way, as they aren't adapted to grow straight away from the seed, but to wait in the undergrowth like that until they get the room to grow into a tree.

Botanist here. Any idea what soil you’re using? For example if it’s high in clay, the negatively charged ions of clay will bond with the fertilizer agents and will not be available for use. In addition to that the algae consumes a lot of oxygen in the soil that the roots need to respirate. They honestly look fine to me, maybe experiment repotting one seeing as this is an issue with multiple plants.

You mean produces, right? Algae should consume CO2 as it photosynthesizes and release oxygen as a waste product.

Algae blooms become lethal when the algae consumes all the nutrients, dies, and then decomposition binds all the oxygen, not because the algae consumes the oxygen. It's still a heterotroph that consumes CO2 and produces sugar and oxygen

When you fertilize and have a transparent container you enable algae to use the available npk to grow like a virus and over respire the oxygen in the soil. Essentially you’re choking your plants, without oxygen your plants cannot synthesize proteins necessary to make new growth; thus the stunt. In addition, that soil is way too humid/ wet. Most species in Rutaceae like sandy well drained soil.

Nah, I've had good results encouraging algae to grow in a small container. The roots of a plant need oxygen and the algae provides in it spades which helps prevent root rot. Check out these pictures.

Could be species dependent? I’ve had horrible results in hydroponics when Algae began growing in my water.

In some cases certainly. Basil doesn't like it's roots to be too wet so, for example, lettuce does much better than basil in mason jars. Almost anything will grow hydroponically if you aerate the water enough, but algae alone won't get the job done in most cases. An air stone or sprayer is usually the best way to go for water aeration. In my case I also have plenty of space for air in the soil which helps facilitate gas exchange between the algae and the roots.

Hydroponics is different. It seems natural you beed to areate, otherwise it would be like waterlogged soil, which few plants are able to tolerate. But being root bound is nothing alike, the roots won't suffocate because they cannot grow more.

Then I guess the final verdict is the soil OP is using is the wrong kind. Perhaps he should condition his soil with sand, perlite, or pinebark chunks.

Soil needs drainage. Put small holes on bottom of pots. Also, transplant to larger pots asap. Trees grow very slowly and extra slow in the winter. Find a good 10-2-2 liquid nutrient and apply a dose once a month with water. Also, do NOT over water that will stunt growth.
