Wouldn't whole brain emulation defeat the concept of free will? Scanning a brain and then just hard coding the physical and biological/chemical laws is admitting that we're just free-will-less robots as well.

Anyway, you don't have free will even as a human, you're constrained by your social situation, your finances, the laws of physics, your emotional drives and so forth.
You're a generic high school student at end of graduation. Your self preservation drive tells you to stay alive. Your grades constrain your future, your reproduction drive makes you search a mate and so on.
You'll be earning upper five figures and have two kids. You'll die at 82.

There's neither freedom nor a will involved, it's constraints and drives. What you should do is set up a nice ride through life and just like an enjoyable rollercoaster you enjoy the fact that you stay on the rails.
