Vertebrate Lungs evolve after GI tracts. Evolving new organs are never clean, eg recurrent laryngeal nerve never mutates to the simple route. Since the lung evolved after the GI tract, the trachea links into the hi tract and pre-existing canal rather than evolve it's own pipe.
