How do I measure the temperature of a low emissivity material like glass without touching it? I'm not sure if an IR pyrometer will work since the material would be very transparent to IR wavelengths.

spray some water on it. if the water doesn't sizzle/dry out fast, then you can touch it to know how hot it is.
