How do scientists discover the mathematical equations that describe physical phenomena?
For example, how did Newton made the leap from watching objects fall and planets move to his law of gravity?

there were a lot of people that were the "shoulders of giants" newton refereed to. galileo pretty much came up with the idea that math can be used to analyze physical phenomenon. people like kepler compiled volumes of physical observations like the motion of the stars. newton was able to use these and add some ideas of his own to formulate and check his laws of mechanics and gravitation.

newton also went down some wrong paths. for instance he was into alchemy (proto chemistry)

He didn't, he rubbed calculus on Kepler's laws and found that $\frac{d^2\theta}{dt^2} = 0$ and $\frac{d^2r}{dt^2} \propto \frac{1}{r^2}$ .

No that was Tycho Brahe. Kepler kept trying random mathematical relationships until he found some that fit (ie Kepler's laws )
