Why the fuck are the various phylogenetic trees so contradictory?
Example: why are elephants sometimes classified as ungulates and sometimes not?

Paleontology is more like detective work than anything else. You use scientific tools and principles to come to conclusions, but you're not able to control the environment of the past nor expirement on it. It's taken a huge amount of work to create the sketchy picture of the tree of life we have now, and it's not finished yet. A lot of taxa are gonna be shifted around in the near future as more evidence becomes available and new methods of analysis are developed. Don't try to hold paleontology to a standard of perfection, the same goes for any biological science.

I am not too sure on this, but they could possibly be using different ways to classify these animals e.g. if you share the exact same cytochrome p450 with one animal, you are in that category, whereas in another tree if you share mitochondrial dna you are in the same category as another animal.

They're not.
If there are contradictions it's probably because of a lack of agreement or outdated information.
Phylogenetics was mostly guessing until modern methods of comparing genetics.
