matter is created and destroyed all the time. particle-antiparticle annihilation, particle colliders producing jets of new particles. matter is just another form of energy, which cannot be created or destroyed.
the energy-time uncertainty relation (similar to the heisenberg uncertainty principle for position and momentum, but instead for energy and time) means that at very short timescales, there's no such thing as a definite "energy."
this means that if you take a short time window, meaning you know the time very precisely, then the range of possible energy values of a system is a broad distribution, with possible values way above and below what the "classical" energy would be.
in real life, we really only deal with time intervals that are on the order of milliseconds or longer, so there's practically zero uncertainty in the energy.

collisions between protons at the LHC produces various different hadrons and mesons that aren't protons, and with collective masses more than the colliding protons. protons are not made of these particles, ergo these particles are created from the energy in the collision
