Scientifically speaking, how would you go about making a small missile that can travel approxi 50 miles in minecraft, hit a target and explode all under 200K dollars?

Use RC aircraft/drone parts for gps-based guidance, probably have to make your own rocket motor (which isn't too hard) to get that kind of range, but it's worth getting experience with high thrust model motors to get an idea of the scale you'd be dealing with. If you go with a cruise missile concept instead of a ballistic/boost glide design, you can purchase a model aircraft jet engine for a couple thousand dollars. Either way, you can produce such a missile for way less than $200k. Having run the numbers before, you could probably get the total cost to well under $10k if you have access to a machine shop.

Well minecraft the game is definitely under 200k
also here's a good guide for making minecraft mods as a beginner.
