Work is not equal to F*d. Work is equal to the integral of F*ds. It's only F*d when F is constant. When you throw a ball you're applying a force at first but then it reduces to 0, so it's not constant. In this case you have to use the integral form of the equation because F is not constant, and with this you get the correct result.

Algebra-based physics is a lie and has tricked you all. Why do you think Newton invented calculus to describe physics?
