We can ask people about souls, try to determine how they experience souls, attempt to correlate conscious states with the states of the brain. All of these are susceptible to scientific study and analysis.
Sure, it's not by directly observing the souls, but a lot of things in science are not by direct observation. For example, the existence of many planets have been inferred not by directly observing them but rather from circumstancial reasoning.
