Think about this: A lot of these genes developed independently (for lack of a better term), even if they come to the same ends. For example, despite the Ainu having "white features", they aren't related to the people we'd call white. But when combined, don't work together the same way the genes that produce similar features or whatever would between two people of the same ethnicity.
Very small amounts of mixing, like what you find in a hybrid zone, is inherently the best thing for genetic health. It filters the counter productive genes while letting the possibly helpful ones "find their fit."
