Bacterial remains were discovered that were way older then eukaryotic remains. Also bacteria and eukaryotes are too different, but we recently discovered euryarchaeota. They are archaea that have a lot of similarities to bacteria and eukaryotes. Together with the fact that ignicoccus (archaeon) enslaves nanoarchaeum equitans (other archaeon) in its cell helps push us towards the conclusion that archaea are the missing link between bacteria and eukaryotes.

Also mitochondria have their own dumbed down version of a genome, which is a lot like a general bacterial genome except everything unnecessary was deleted

It shorts us grossly in terms of maximum parsimony and would need to show how and why mitochondria diverged as a organelle, both experiencing massive gain-of-function to survive outside a cell and loss-of-function such that mitochondria produces much simpler polymerases. Whereas endo symbiosis largely only needs to explain loss of function with some minor gain of function.

What you're describing isn't impossible, per se. But it's so needlessly complicated that it raises more questions than it solves.

ok big sea of primordial shit you have expected fails and fragments for a while. so fails dont self replicate properly and suicide in mitosis and fragments are entire anythings. mitocondria are like that as most of the modern organels would be expected to be. so you got a piece of something that cant do much on its own and theres tons of them in the primordial soup . some of these can move on their own but dont carry out functions well. the first proper cells would be a coalition built out of codependence. food. ph. fuzzy feels ...from the mitocondria buzzing away with his electricity. so they infest some fag hag and before you know it you have entangled species that are now 1 strain of bacteria and its self replicating. prehsitoric bacteria were more complicated and larger. samples from ant artica indicate this

the state of the mitocondria that joined the first cell is unknown. assuming it came from a eukaryote is odd. just because they litter the planet doesnt mean they were first and logically the bacteria come first as they are simpler

Correct but it's still by far the most likely and simple explanation. Multicellular life also formed through symbiosis. So did eukaryotic life. Probably so did the first prokaryotic life. Maybe the things before that, too. Symbiosis is kind of the engine of feedback loops and constant dice-rolling that eventually leads to complexity and life.
