Waterloo is heavily overhyped here in Canada for some reason. The math/CS departments aren't actually that special, even by Canadian standards, they're just a gigantic bloated tumour growing on the side of an otherwise average-sized school. The fact that the department is disproportionately large doesn't imply anything about how good it is, and it's really not much better than average.
Your undergrad choice really isn't a huge deal though, you can go anywhere and it's 90% the same, but for grad school if you insist on staying in Canada you should really only be considering UBC or UofT. Maybe McGill, I guess.
Canada doesn't have any schools that are remotely on the level of MIT, but UBC/UofT are perfectly comparable to anything except the top Ivy Leagues in the USA.
