Some objects such as food items are replicated, not holograms. It's a very easy concept for the people of that age to grasp as they have grown up with it, in the same way we know that you can drink from the tap of sink but you shouldn't drink from some sump pump.

My Star Trek bathroom theory is that they use the transporter system to take the poop from the colon and pee from the bladder and beam it into space. Remember the episode where the whole ship was devolving into animals and Troi was held up in the bathtub for the moister and heat? It clearly showed the whole bathroom and there was no toilet. That's also my theory for how they take care of the buckets of cum in the holodeck.

Reminder that the holodeck destroys your physical body when you enter it, than creates the illusion that you leave it when you "exit", so you're trapped inside until the ship is inevitably decommissioned, and you're finally "erased".

In TNG there is actually a door on the bridge that says HEAD on it. It's to the left or right of the viewscreen.

Teleporter technology is not as mundane nor pricese as a scalpel. Teleporter pads require distancing and the few cases where any complications from simply standing still and seperate on a dedicated pad have been treated as exceptionally hard or dangerous. I honestly wouldn't be surprised if they did, these psychopaths don't even watch TV. I know in the original series it was more complicated, but in TNG I've seen them teleport several people without them knowing so I figured it's advanced pretty far.

By Voyager it is at least. They can successfully deliver a baby with a transporter equivalent of a c-section. And they have "bio filters" that take out pathogens during transports way before then, doesn't seem like a poop filter is too far fetched. Would require everyone beams once a day but it's an option.
