For one, just because we can does not mean we ever will. Humanity right now, could cover the earth's entire surface with nuclear reactors, but we never will because we don't need that much energy for anything. Much of that land is also in better use when producing food or being somewhere to live.
Why would a civilization even pursue harnessing an entire galaxy? Is it to build a computer powerful enough to have two instances of Google Chrome? Do we think they'll just expect to infinitely grow in population? Assuming FTL travel isn't invented, they wouldn't even be the same species by the time they reach a fraction of the galaxy. Why would a species want to follow through with some 'conqure the universe' plan an ancient, dead species began eons ago? Maybe a species would just decide the universe sucks and stays on home world watching anime tiddies, or play zoo keeper with some noob species.
