Can't we just film molecules in motion by now? Would be a lot easier if you could get a visual sense of how they move, but maybe that's impractical.

Not really. Id look into how those microscopes work for your answer, you pretty much destroy the sample while getting the image so it's not going to be great at capturing multiple frames.
Things like electrons are always in motion and cause resolution images. Ultimately Heisenberg's uncertainty principle means you'll never be able to take a picture of a sole electron.
