I'm writing a paper. In this paper I discuss the motion of an object. Would you say:

I think the former is correct, my advisor thinks the latter.

I had to think a bit, but your instructor is correct.
"the kinematics do not..." puts kinematics in plural form -- compare "the guy does" vs "the guys do". The question becomes whether kinematics is plural or singular in your example, and I'm pretty sure it's singular here.
For the same reason, it's "the physics implies X", not "the physics imply X".
"The mathematics suggests X", not, "the mathematics suggest X".

Hmm Ok, interesting. What if I'm discussing the kinematics of a group of objects? Would that change anything?
We're simulating flow around a moving object. That object moves with different kinematics. I'm discussing a general modification (say, smoothing of a curve) to the kinematics of all the objects.
