Bottle has the same volume in both scenarios, tap water has constant flow of water too
Which is the best position, up close or further from the faucet?

No, up close would fill first, the increased distance would act like there was increased faucet length. Assuming of course you are measuring time from when the water leaves the spigot, not when water makes contact with the bottle.

Except the water gets faster due to gravity until it reaches terminal velocity, and the further the bottle is the more water droplets will hit it when they arrive at their destination

Well yeah if you start the timer when the water hits the bottle. Then further = faster (until terminal velocity is reached)

The two are the same, except for some tiny variations. The first has been mentioned above - the time it takes for the water to fall from the faucet to the bottle. The second is air pressure:

In order for the bottle to fill, air must escape. This is more efficient if the water stream is fast and thin, rather then slow and fat. So holding the bottle further away would have an advantage, that water would be less likely to splash and miss the bottle. But holding it too far would cause the stream to break up into chaotic droplets, and thus eliminate the advantage.

As the water falls, it gets faster, but no new volume appears from anywhere, so instead the stream gets thinner, and eventually breaks up into droplets.

If you start counting time from when water hits the bottle, it will be the same.

If you start counting time from when you turn the faucet, the one closer will fill up slightly faster. The difference in time will be the difference in time from when the water initially hits each bottle.
