Because RNA-seq is faster and easier, as well as way cheaper. Also you don't need to resequence every 5 seconds and targeted sequencing saves a ton of time and money again. Also you should be using raw reads (which also encode mutations and other oddities) rather than assemblies anyway.

You can do basically the same analysis you would do but at a more accurate scale assuming cells are properly selected.

It's not the same equipment nor lab protocol so different staff is needed. In theory you just need a couple of people who know what they're doing teaching the rest, but that's not how biology jobs work. Also a consequence of the reduced workload is that you need less total staff for the same amount of tasks to perform.
